半夜醒来想到可能是因为用了--partial选项的原因，大小小于源文件的是partial文件。rsync的手册里面说：A better way to keep partial files than the --partial option is to specify a DIR that will be used to hold the partial data (instead of writing it out to the destination file). 现在增加--partial-dir选项，看还会不会出现提到的问题。
